Affiliate back-links help with SEO but not as much as you would think. Clickbank, the platform for digital affiliate offers likely has tens of thousands of backlinks, but it hasn't helped them as much. You likely cannot amass nearly as many backlinks as an affiliate marketplace and so the effect would be negligible.
The danger is that if your affiliates do not use nofollow links and you suddenly get lots of links too quickly, Google could penalize your site. And if you get penalized it would outweigh any benefits you get from the dofollow backlinks that should be nofollow. In which case it might be better to give your affiliates links to a subdomain to avoid the risk of your main domain being blacklisted by Google.
